Setup script make more robust

* If the credentials file already exists, but missing master.key, ask for masterkey or give choice to create a new crdentials enc file after deleting the one that is already there
* copy the .env.example and create .env file if not already present
* show message to edit both the rails credentails and the other one
* add instructions on the readme on what needs to happen and what things we need
