Clean functions directory

New workflow deprecates several functions (eg. run_lasso() and other wrapper functions). Unused functions should be removed.

UPDATE: Those run_*() wrappers should not be removed.

Mostly done (e66d30a). Some functions only referenced by development scripts retained for now, but have "DEPRECATED" in function documentation.
