Write `genes` to output JSON

Hi!

Would it be possible to write genes and realign_region from the config to the output JSON for each gene? This would help our downstream analysis, so one doesn't have to check the config for these entries.

Sorry, I had missed that phase_region was already included in the output which was what I was interested in. So only genes needed.
