How to process duplicate gene_symbol

Dear Dvir

I want to test Xcell with TCGA and TARGET TPKM data. I downloaded the data directly from Xenabrowser that you said you've downloaded.
However, while changing the gene symbol to the row name, there is a duplicated gene symbol, so I can't change it to the row name.
In this case, I wonder how you made the gene symbol unique and picked the unique expression of duplicated gene symbol?

Hi,

I aggregated rows with duplicated gene symbols (pretty sure I used average, but might as well be median)

Are you saying that you chose average?
And is it average based on the gene symbol? Is it average based on the patient?

If there are two rows with the same gene symbols, you take the average expression of those two rows.
