I'm encountering an issue when running Captus on reads obtained from a targeted gene sequencing approach. I followed the standard Captus pipeline, but for most of my samples, I’m not getting the expected assembly.fasta file needed for further downstream analysis. Instead, I’m only getting the intermediate_contigs folder.
When I attempt to assemble a smaller subset of samples, it sometimes works and sometimes doesn't. This suggests that the issue may not be related to the input files themselves...
Do you have any suggestions or insights on how I can troubleshoot this issue? Any guidance would be greatly appreciated.
