Did you change the style of the table of contents? Try adding this to your main.tex:

DeclareTOCStyleEntries[dynnumwidth=yes]{tocline}{subsubsection,subsection,section,chapter,part}

The important part is dynnumwidth=yes, which will automatically calculate the width of the number field so that everything fits. Alternatively, you can use numwidth=<dim>, where is an appropriate dimension (e.g. numwidth=3em).
