Report errors that do not crash the pipeline

The context for this issue is this comment. The user was not getting all the resources in the DWH and the root cause seems to be failing FHIR Search queries. These failures are reported in the pipeline log but not in the error.log file that the Controller creates. So in the Controller UI (web or CLI) there won't be any signal to the user.

The desired behavior is to report such issues in error.log.
