Will gubbins be useful for studying the differences of recombinations for a single gene that is shared between two variants of a virus? For instance, if i want to study the differences between a gene of the Type I epstein barr virus vs the type II epstein bar virus?

No, I don't think Gubbins is useful for that.

Gubbins is designed as a coarse tool for removing regions of recombination in a multiple GENOME sequence pseudo-alaignment. it works by identifying clusters of SNPs that cut between clades in a tree.
