Remove markdownlint warnings from all Markdown files and add a configuration to disable overly strict rules.

.markdownlint.jsonfile was added to disable rules MD013 (line length), MD024 (duplicate heading), and MD040 (fenced code language) which produced trivial warnings without affecting content structure or meaning. Other warnings were resolved by minor formatting adjustments.
