Fix single-molecule 3D generation that could spend the entire service deadline optimizing one conformer. Interactive generation now uses analytic MMFF gradients and a bounded CPU optimizer; batch generation retains its GPU route. Jobs continue to track the complete extraction, optimization, validation and publication workflow.
Preserve each renderer's camera/frame and placement, add file view choices and dock-tab dragging, render Story Markdown consistently and open its right-hand tab once per document. Compact viewers hide the prose overlay. Stop changing default file associations during startup.
Validation: targeted renderer/dock/workflow contracts and TypeScript checks passed. Analytic gradients match independent finite differences across all seven MMFF terms and the pinned reference corpus. The previously failing seed converged on its first attempt in a 317 ms remote CPU reproduction; this is computation timing, not packaged-app end-to-end timing. Native acceptance is required before release.
