This PR improves the user manual with:

  • additional information about how to specify molecules parameters in topoaa
  • information about the random removal haddock3-restraints subcommand
  • information about the restrain-ligand haddock3-restraints sub-command
  • Fix formulas in ab-initio displaying raw code: replaced by pictures. Closes Formula not readable #12
  • Removes the airs.md file and add haddock-restraint in the restrains section. Closes Update airs.MD to remove reference to naccess #15
